Ignition on but no crank

Car won't crank when remote started unless key is in and clutch is pressed. Is this a programming issue??

This sounds like a wiring issue. If it was installed properly all you should have to do is place key in barrell and press remote start.

If you must press the clutch to make the car remote start this means your clutch bypass has not been done properly.
