It means the remote used to program the module will not be functionnal when the engine is running.

I read in another Q & A on this page you can avoid this problem with the current software upgrade. Is this not correct?

Attempts were made to make both remotes functional and on the test vehicle we specifically brought in (Ram pickup), after working on it, a firmware was released that permitted both remotes to remain functional on the test vehicle, but unfortunately some vehicles in North America still had an issue.

 

On the latest firmware, the remote used to remote start should remain functional to be able to shut the vehicle down remotely BUT the 2nd key will not be able to shut it down, so technically both remotes are functional BUT you can only shut down or unlock from the key that was used to remote start with. (Guides have not been updated yet as this is undergoing testing for functionality across the board)
